Maybe I'm wrong, but what I can see in your screenshots seem related with the changement of the font size from SMath or from the OS (see my screenshots).

BTW I've found an issue trying to change the default font size in the options menu, because changing the value this still remains ever 10 after the program restart (win7 x64).

I often run into region misalignments, it's something that ruins somewhat the portability of SMath documents.
Maybe it has something to do with the horizontal/vertical align tool, videocard drivers on different computers or even some misunderstanding between aspect ratio on different monitors and pixel resolution.
